when I burnish lvl 9 gem to crystal nothing increase.

Gems higher than (of) lv.12 can be converted to crystal.

I mean when I burnished my crystal using lvl 9 gem, nothing add but when I used lvl 1-8 gems it increase.

When I add lvl 9 gem into my crystal it's still 1/256

That it because the bar has reset and the level of your crystal has upgraded.
When Lv.12 gem is converted to cystal, its level is 0:

Then you put a Lv.9 gem into it. The bar will become full.

If you put one more Lv.1 gem into it, the crystal will be upgraded to Lv.1. And the last gem will be counted in the second bar.

My crystal is lvl 3 . Try to put lvl 9 gem into crystal lvl 3 and see if it increase because mine is not

Since the bar is 256 gems, lv.1 and lv.3 make no difference here.
