Did you have enough food at that time? Lack of food will make auto-recruit stop. You could click 'Recruit' under hero Tab manually after replenishing food. If that is not the problem, please try to check if your heroes are in battle on world map. When your hero are certain to be stuck somewhere, you could send them to Trial Tower and find them in main city after they run out of troops in Tower.
